First off, I agree this is an odd matchup, but it came up in a conversation with my friends today.
I'll be doing comparisons of the two's past feats, weapons, abilities, etc.
Honestly, at first glance I believe Link wins, but barely. This is due to his very wide arsenal and strategy, whereas Kratos just hits things out of blind rage. So yeah, I'll post more when I come up with a verdict.

Oceanus hadn’t wasted any time. The Spriters found themselves in a field of grey grass, about twenty miles outside of a grey fortress. Even calling it a fortress was an understatement, if you asked Makashu. The Embodiment Stronghold was the biggest fortress he’d ever seen.

Makashu knew the day was going to go sour when a giant dimensional breach ripped through the sky. Most would be very shocked and surprised by such a development, but not him. He observed the breach from the balcony of his hotel room with a sort of passive curiosity. The breach wasn’t doing anything at all. No wind, no claps of thunder, or any other weather phenomenon indicated its existence. It’s almost as if…it didn’t exist. Wait…didn’t exist.

So I recently got my ass handed to me by Lysandre in a Y Nuzlocke I was playing. So now I'm gonna try something I've never done before. I'm going to attempt an Egglocke, of Alpha Sapphire. And basically I could use Egg Donors. Soooooo...yeah.

I'll be honest here I have no experience with the god of war games and very little on Zelda also, but their feats and characters are legendary. Without a doubt the two are identical in many ways except for two things.
Kratos's Brawn and Links Experience.
Ultimately Link, to me, is superior because not only has he faced foes like Kratos but he has the ideal defenses to endure the best of Kratos's arsenal and the knowledge to overcome him
